Why does my calculator give 1.234098041E-4 when I input e^-9?

Because

$$e^{-9}=1.23409804\times 10^{-9}$$

remember, e is just an irrational number.

$${\mathtt{e}} = {\mathtt{2.718\: \!281\: \!828\: \!459\: \!045\: \!2}}$$

To get this value on most hand held calculators press 2nd ex 1 =

So the capital E that you got in your output actually stands for "10 to the power of' - and yes, I think that the notation is stupid too!
